On the estimation of metabolic profiles in metagenomics

چکیده
Metagenomics enables the characterization of the specific metabolic potential of a microbial community. The common approach towards a quantitative representation of this potential is to count the number of metagenomic sequence fragments that can be assigned to metabolic pathways by means of predicted gene functions. The resulting pathway abundances make up the metabolic profile of the metagenome and several different schemes for computing these profiles have been used. So far, none of the existing approaches actually estimates the proportion of sequences that can be assigned to a particular pathway. In most publications of metagenomic studies, the utilized abundance scores lack a clear statistical meaning and usually cannot be compared across different studies. Here, we introduce a mixture model-based approach to the estimation of pathway abundances that provides a basis for statistical interpretation and fast computation of metabolic profiles. Using the KEGG database our results on a large-scale analysis of data from the Human Microbiome Project show a good representation of metabolic differences between different body sites. Further, the results indicate that our mixture model even provides a better representation than the dedicated HUMAnN tool which has been developed for metabolic analysis of human microbiome data. 1998 ACM Subject Classification J.3 Life and Medical Sciences – Biology and genetics

متن کاملIsotonic Change Point Estimation in the AR(1) Autocorrelated Simple Linear Profiles
Sometimes the relationship between dependent and explanatory variable(s) known as profile is monitored. Simple linear profiles among the other types of profiles have been more considered due to their applications especially in calibration. There are some studies on the monitoring them when the observations within each profile are autocorrelated. On the other hand, estimating the change point le...
متن کاملMonitoring and Change Point Estimation of AR(1) Autocorrelated Polynomial Profiles
In this paper, a remedial measure is first proposed to eliminate the effect of autocorrelation in phase-ІІ monitoring of autocorrelated polynomial profiles, where there is a first order autoregressive (AR(1)) relation between the error terms in each profile. Then, a control chart based on the generalized linear test (GLT) is proposed to monitor the coefficients of polynomial profiles and an R-c...

متن کاملMetabolic pathway activity estimation from RNA-Seq data
An interesting approach to study the metabolic differences between species is metabolic pathway. In this study, we characterize pathways activity levels of two samples. We applied our proposed methods on RNA-Seq Bugula neritina metagenomics data. We successfully identified several differential pathway activity and we selected 3 of them for qPCR validation.
